No. The folder is just a folder like any random folder and not server level configuration. It will have zero effect on adding your domain to another account so long as the domain itself was removed from the account. Let alone the fact that you have two separate accounts. Files from one account could never affect another. For the same reason you could delete the folder if you want, but it will not really do anything.
