A fuel cell system (1) includes a fuel cell (34), an evaporating portion (32), a water tank (14), a water pump (40) and a control unit (15), the water pump including a housing (41, 42), a first flow passage (41a4) connecting between a pump chamber (PR) and an inlet opening (41a2), a second flow passage (41 a5) connecting between the pump chamber (PR) and an outlet opening (41 a3), a first check valve (41 c) provided at the first flow passage (41 a4) and a second check valve (41 d) provided at the second flow passage (41 a5), the control unit (15) including a water removal control portion (15b) which executes a water removal control for removing the water from the water pump (40) by driving the water pump by a predetermined driving amount in a case where the water at a primary side of the water pump is discharged by a drainage mechanical portion (17).
