A fuel cell system (100) includes a temperature detection part (52) detecting temperatures of respective fuel cells (1), a cooling system (40) including a cooling medium supply part (42) supplying a cooling medium to each of the plurality of fuel cells (1), a power storage device (53), and a control unit (102). When a temperature (Ta) of a first fuel cell (1A) detected by the temperature detection part (52) becomes equal to or higher than a predetermined temperature (T1), the control unit (102) controls the cooling system (40) so as to cool the first and second fuel cells (1A, 1B) with a cooling capacity corresponding to a temperature (Tb) of a second fuel cell (1B) having a lower temperature than the first fuel cell (1A), performs output limitation for the first fuel cell (1A), and discharges an electric power from the power storage device (53) in accordance with the output limitation.
