One question though, I made boxcars disallow CC_FLATBED cargoes because I want to make them exclusive to flat wagons. .... Is there any strong reason not to do that that I should be aware of?

If you're also providing flat wagons for the same time period (as you describe), then no, there's no problem excluding CC_FLATBED on box vehicles.
