The way I would imagine these ferries, would be practically a cheap invisible bridge (counts as bridge tho), and some program that allows a "ship" to move along with the train. Altly it could be a new function like tramways, and there would be more of these in pixellated and extrazoom depending on your tastes (I prefer Extrazoom or fully 3D). However, the current way is to just place a station near the water, place a dock or two in front of it and practically run them as separate unconnected vehicles, setting arriving trains to transfer at those stations.
