Here's another potential consequence I hadn't thought of. As long as the game was free on Steam, the players that come from Steam were compelled to make a donation if they liked the game. Now these players are going to think "I've already paid the price they asked for OpenTTD, why should I donate on top of that?" (Little do they know that they are actually paying for an unrelated product, and that the money goes to an unrelated entity.) After this one-time donation from Atari is used up, you might find yourself with a greatly diminished rate of player donations.
If I were there, I would have tried to negotiate for a recurring payment tied to the infrastructure costs.
