The alpha lets him go, on the condition that Stiles doesn’t speak to anyone about what he saw that night. Stiles can do that, but he cannot forget the way the alpha’s scent effected him, or the way his omega had wanted to submit to Peter. One thing leads to another, and they mate after Stiles’ first heat, disappearing from Beacon Hills to live their life. Years later, there’s a knock on their door. The police have managed to track Peter down for murders, and they find the young omega, mated and married to the monster. Peter is arrested, leaving behind a devastated omega, who the police believes to be manipulated and abused years under Peter’s care. They see older, more powerful alpha, and a young omega who’s reported missing and just assume the worst. That works fine for Stiles, as they won’t look too closely at him if they believe him to be victim. Peter takes the fall and goes to prison, breaking the promise of a family he made to Stiles just weeks before his arrest. But Stiles finds a way, and Peter swears he won’t watch from the prison as his child grows up.
